The line the error mentions has the following contents:

$md5file =~ s/^$destdir\//  /;

I assume you have

Buildpath: /scratch.noindex/fink.build

set in fink.conf?  I tried setting that but was unable to reproduce the
problem on 10.7.

I'll see if I can reproduce the problem on 10.5.
