We definitely haven't changed anything with regard to permissions.  I'm 
not seeing the same thing on 10.9.2.

The SetFile and GetFileInfo commands may help you out.  My (visible in 
the Finder) /sw has:

Fiona:Mock Lab 1 hansen$ GetFileInfo /sw
directory: "/sw"
attributes: avbstclinmedz
created: 03/03/2014 11:19:56
modified: 03/09/2014 21:10:28
