In case it helps somebody else compiling trilinos on a 64-bit system, I had to slightly modify the suggested configuration in the FiPy 2.0 manual: adding the -fpic option for CFLAGS, CXXFLAGS and FFLAGS, and removing the - malign-doubleoption for FFLAGS.
