You certainly can do cvs update -dPA from within your local source directory
to update to the latest and then rebuild. Deleting what you already have
shouldn't be necessary. I don't know whether Project Builder will properly
create new directories if necessary if you update the whole project.

Lots of warnings are normal. Unfortunately, a lot of them are in library
code that it's best to leave alone for ease of integration of the next
version. I started to try to fix some a while back but didn't get too far.
