Yes every new window has it's own DOM and also it's own instance of
Firebug. So, for example if I have two browser windows opened (using
Firefox -> File -> New Window) there are two independent instances of
Firebug.

There are also ways how to share Firebug instance among more windows
(through parameters when a new window is opened). This is used for
example if Firebug is opened in a new window (Firefox -> Tools ->
Firebug -> Open Firebug in a new window) and also for the Firebug
tracing console.

Anyway, there could be some hidden bug, could you file an new issue
with a simple focused test case here: http://code.google.com/p/fbug/issues/list
?
