The issue is still happening but it seems to be very sporadic - sometimes it happens on a page and sometimes it doesn't. I havent figured out what the difference is between when it works and when it doesn't work. The other problem is that the HTML file for the page, when selected in the script page, only loads the first 20 lines sometimes or doesn't load anything at all - very odd.
Unfortunately this is part of a very large PHP/JavaScript/AJAX project (10,000+ lines of javascript) and I can not really make a test case.
