I started having this same issue recently. It's extremely frustrating -- it makes it impossible to set breakpoints because the line numbers get all screwed up. I'm trying to narrow down the problem to a specific configuration, but so far I have a suspicion that it might have something to do with Kerberos (this is happening on a corporate network).
