Are you on Mac OS X? Can you try to install Firebug in a new Firefox profile? Does it help?
I quickly tried on my machine (Win XP) and it works for me, ie. the button is still in the Add-on bar after I open new FF window (using Firefox -> New Tab -> New Window).
