I have no idea regarding the Linux install, but I can tell you that VLAN is supported under CP from FP2, and will be enahnced (support more VLAN's) under FP3 when released (the increase in supported VLAN's is huge by the way). Under FP2, 64 VLAN's are supported using 802.1q (VLAN Tagging).
I have no idea whether Linux supports 802.1q, but if it does, and you have FP2, I don't think there should be a problem, but then maybe there's something I am missing since it's linux...
