I've discussed this with Axel on IRC and the documentation generation process is pretty tied into the build process. The builtin help (a .c file) is generated during this and then compiled into fish. Currently, there's not a near-term solution, but I've let Axel know that it would be ideal to separate the two from a packaging perspective.
