I just installed the latest fish and it looks great so far!

Which version are you using?
Here is what I see with fish_2.0.0-201304302200_i386.deb:

When I change the fish prompt via fish_config, it changes 
$home/.config/fish/functions/fish_prompt.fish to said prompt.

So, from that point on, each *new* fish instance comes up with that
prompt.
