It is indeed possible to "re-flac" files. See the (very) recent discussion, on this list, here: http://lists.xiph.org/pipermail/flac/2007-September/001090.html You would need to replace the references to -8 to -3 (if you want -3 encoding) etc., but if you need any help with that, let us know.
