I've done 60 min FLVs with no sync issues (using cleaner, squeeze).

Obvious question: are you compressing your audio & video to 30fps (or other integer-based rate) instead of 29.97? Is your compressed flv frame rate the same as your Flash movie's frame rate?

I can't really offer much more that this. The only time I had problems was the first time when I accidently compressed at 29.97.
