Quicktime Animation is a lossless format. MPEG-4 and MPEG-1 are compressed.
MPEG-4 in particular seems to crush the blacks, so you loose all your shadow detail. MPEG-1 has to be certain specified sizes as well. You are skipping a whole compression step.
