I tried both versions in IE 6 and FireFox 2.0. It seems that in IE the opaque version is played at a little bit higher fps (however the navigation doesn't work for me), but the other one (window) runs smooth enough, too, and I didn't feel the lack of performance. On the other hand with FireFox the window mode version reached higher fps, while the opaque one was somewhat slower (the navigation worked here), but the latter hangs up regularly for a half second, which is quite annoying. So I think you can go with wmode=window and it will be perfect.
