Northcode made a little free tool called proxy 
(http://www.northcode.com/blog.php/2007/08/07/Conquering-FSCommand-EXEC-Part-1-Proxy,
 Download is down the page short before the comments section) that helps you 
with hiding the cmd window...might be useful.
