Hmmm, can't say I've noticed that. Only thing that annoys the hell out of me is the 'rebuilding workspace' dialog each time I hit "CTRL+S". I tend to hit that after every word or so. I wasn't really aware of the fact I save my document *that* much... up to now.
I'm using the standalone version by the way. I have both installed (eclipse plugin and standalone), but use the standalone version (for no particular reason). All in all, I'm quite happy with the IDE so far and like it *alot* more than the sluggish Dreamweaver hack called Flex Builder 1.5.
