I used Flash Encoder 8 instead of Sorenzon Squeeze and now my cuepoint are perfectly synchronized. Unfortunately even using similar parameters the quality of the flv is better with Sorenzon Squeeze. In Sorenzon Squeeze, the cuepoint get called exactly 1 1/3 of seconds before.
