You could send fldigi SIGSTOP and SIGCONT. Try these in a terminal with
fldigi running:

  killall -STOP fldigi

or

  killall -CONT fldigi

Of course you won't be able to use it at all while it is suspended.
When it resumes, fldigi will complain that the audio stream timed out
but it should be able to recover.

The waterfall can be paused by clicking on the speed button next to the
frequency readout under the waterfall.  The speeds are: NORM, FAST,
PAUSE, SLOW.
