ASDoc is a bit of a black art right now. Adobe did not make their compilers consistent so it can be tricky to get the arguments to both compilers to be the same (as Velo mentioned, ASDoc compiler doesn't use a PathResolver, which the normal compiler does and we rely on). And the differences aren't documented anywhere, so we stumble around trying to figure it out. So, my best help right now is to try and make the configuration of both as similar as possible. Look at how you've set up your flex compiler plugin, and try to add the same settings to the asdoc plugin. One other gotcha in the ASDoc compiler is that you have to do any definesDeclaration in a flex-config.xml. Other than that, we'll have to look at or play with your pom.
