I've been deploying with a custom jsp page that loads my swfs - I have used the wrapper in testing but never in production.
Are you deploying the app somewhere you can't just write your own jsp wrapper? There are a number of other benefits to using a template - such as being able to pass information into your swfs via flashVars.
