In theory, someday Sonatype is going to add Flexmojos support to M2Eclipse, and that should at least synchronize them. I have no idea when that day will come. You can also look at JetBrains Intellij Idea, it supports Flexmojos and attempts to keep the IDE build and command line build in sync.
