So you are only trying to use FB to debug and not compile? If this is the case then... The FB debugger will wait for a connection. Just configure a new run target for Eclipse and run the debugger. It will just sit there waiting for a connection from the Flash Player. Then if you add <debug>true</debug> to the Flex Mojos config, compile with Maven and launch the compiled app it should connect.
For me I reuse the *html wrapper* files for both Flex Mojos and FB but I do all my development in FB so I expect it to recompile. If this sounds more like what you want I can show you a sample config that will achieve this.
