FlexBuilder supports multiple SWC/SWF projects in a single workspace,
absolutely; we have it setup that way for a project with 5 SWCs and 2 SWFs.
That said, aside from encouraging you that it absolutely is possible, I'm
afraid I can't help much beyond that. I use IntelliJ IDEA for my Flex
development as its tooling for Flex is substantially better than
Flex/FlashBuilder, and it has a direct FlexMojos integration.
