I was just looking into this last week. I decompiled the adt.jar and it looks like everything is platform locked (i.e. windows can only build exe). If you look down through the AIRPackager code, you'll eventually find places where it calls a platform specific binary (nai.exe on Windows).
I ended up using mojo-exec to call the last step after sign-air to get it done, but I needed to unroll an SDK first which is sort of unfortunate. Do any of the SDKs that you guys package include the native folders?
