Something I discovered today is that the resource output folders are not added to the source-path in the configs.xml. Because of this the compiler can't resolve the files that you are trying to embed. The only solution is to put them in the project.sourceDirectory.
With theme .css files and includeFiles on CompcMojo the resource output directories are used. However with the MxmlcMojo the source path is only comprised of project.compileSourceRoots which doesn't seem to include any of the resource output directories.
