By coincidence I came here today with regards to the same warning. While that warning makes sense for SWF applications, I don't think that it makes sense for SWC libraries. Specifying a theme for a library basically has no effect for the library. It however may be required for test execution.
In our case we create a custom theme, but I cannot circumvent this warning, since we have a library with basic components that are used in the theme.
