It's definitely not FlashBuilder trickery; incremental compilation works just fine in IntelliJ IDEA too, using configuration reports produced by FlexMojos. It works in all three of the different compiler modes IDEA supports.
Try adding the option to FlashBuilder to dump its configuration report when compiling, and compare that with the one FlexMojos generates. Also, check to see whether FlashBuilder starts a Java process and leaves it running (one of the IDEA compiler modes does this; it starts an fcsh [Flex compiler shell] session and leaves it up and running, waiting for the next time to compile. Makes for very fast compilation, if you have the system resources to cough up 500MB or so of RAM for it). Generally, when the Flex compilers (mxmlc at the least) refuse to use the incremental file, they output a message stating that they considered the option. I'd look for such output from your setup to ensure incremental compilation is actually enabled.
