I'm running into the same error. I did a bit of digging in the source and it seems to only apply when using the includeFileSets configuration. The source code shows that a null value is being returned from the scan() method on line 256 (in commit afb7d3c53c9751982018cb5421da4a2057d2c858). I tried passing in elements for both a FileSet and a Resource with the same result, an NPE. Next I tried first adding the contents of the includeFileSets as resources under build --> resources, since they weren't by default, (based on http://agileui.blogspot.com/2010/04/building-flex-4-air-application-with.html) to my project and this got me a bit further with a new error. Since I was using a descriptor generator by FlashBuilder, I needed to add the flexBuilderCompatibility element. Once I added this config option, I got my AIR bundle. Looks like the work around is specifying anything you want to use in includeFileSets as a resource for the build.
