I meant the m2e-flashbuilder plugin, my bad. My experience of working on Java projects with Maven before I moved to IntelliJ was that we didn't use the maven eclipse plugin (i.e. the one that writes the files) once the m2e plugin was stable enough for the exact reason you mentioned. I'd rather spend more time testing that personally and having the one solution rather than two. I don't use Eclipse at all anymore for Flex or Java so I don't know how much I'd be able to help unfortunately.
Out of interest, have the FDT team ever got in touch about Flexmojos integration? I know within our own team there are a lot of devs that don't use FDT anymore as their primary IDE just because it's such a manual slog just to set your classpath up etc (while the person next to you just clicks a POM in IntelliJ and it's all ready to go!).
