I actually use SmartSVN for most of my SVN work.

  That said, I do have Subclipse installed and it never had problems 
recognizing the check out etc..

  If you just clicked and drag to move around files / create directories 
I might expect that to do weird stuff with your .SVN files. But such is 
not my area of expertise.
