Any of the compiled files can be decompiled.I don`t think it will anyway effect the security of your application.Let me know if there is any specific security concern in your application.Only thing is may be a part of your source code is visible that is the same in case of HTML also.
There are some software that can encrypt the swf file.google for it and you will get.
