What are the contents of the .swf you want to generate? Like I said earlier, if it's a simple file with just a few graphics or images, you can do so with Ming. Bindings are available for C++, PHP, Python and Ruby. It supports simple scripting using AS1. Check out http://www.opaque.net/ming/ for more details.
Another developer tried to run mxmlc through the exec() route at http://www.actionscript.org/forums/showthread.php3?t=192827 but hasn't had any luck. I suggest you don't go over this route.
