You can get the instance of the popUp while calling the PopUpManger.createPopUp method and then you can position it the way you want.
For example -- var popUp:MyPopUpComonent = PopUpManager.createPopUp(........); popUp.x = ... popUp.y = ... . . . whatever layout properties you want to play around with. And also, I think you are not generating the popUp on the correct displayObject.
