Can you even do this in Flash anyway? It may be a limit of Flash, rather than Flex. I have to admit, this is something I've never tried in a normal Flash movie. If it's possible to do this in Flash, couldn't you do it via an embedded Flash movie in your Flex app? Otherwise... I guess a popup window with a regular web form to upload. Messy :/
