I think your JAXB files should be able to go in web-inf/lib.  I’m not sure if it has anything to do with classpath, but you may need the system to print out more info for you.

I'd like to use jaxb parser to parse the xml files I use for my
application.

I created the java programs to parse the xml file and return necessary
information. The java programs are compiled successfully by placing the
jaxb parser jar files in the system class path. 

But when the java program is used as a remote object from my flex
application, I am getting an error message which just displays Error:
javax/xml/bind/JAXBContent.  I couldn't guess With the existing
examples, I placed the jaxb jar files in the app_root/WEB-INF/flex/jars
folder. Still getting the same error.

Does anybody have an idea where the external jar files should be placed
in flex?  Or is this an error which is not related to classpath?
