Flex Builder is built on top of Dreamweaver which support the SCC Microsoft API for version control, so you can use something like http://www.pushok.com/soft_svn.php that should allow you to work with Subversion from within Flexbuild. I don't use it, I use the command line and TortoiseSVN. I've tested the software with other development environments and it seems pretty solid but not with Flex Builder, they have a free trial so can't hurt to try it out
