Although not exactly the same problem I experience a similar issue with FF and the Flex debugger. I wouldn't see any trace() statements show up in Flex Builder when using FF.
I traced the problem down the Adblock Plus add-on in FF. Apparently if you have it enabled it breaks the Flex debugger. Long shot but might help.
