Seems to be caused by a now outdated yourApplication-app.xml (appDescriptor?) file .
replace the second line : "<application xmlns="http://ns.adobe.com/air/application/X.X"; >" with : "<application xmlns="http://ns.adobe.com/air/application/1.5"; >" which was pretty much what I expected, but it's still a pretty unhelpful error message and had me worried for a few minutes, so hope this post helps out anyone with the same problem if they update flexbuilder and see the same.
