I don't have any experience with this but thinking about it I can see using ExternalInterface with JavaScript to achieve this. The basic idea...
Set up a JS event listener for the resize event. On resize, call a Flex method to grab the screen coordinates of your Flex app. Position the IFrame appropriately. Call Flex method to tell your app that resize is complete and new screen size. Redraw your app appropriately. Don't ask me to show you any code as I don't have any. Google for some sample code using ExternalInterface.
