Have your middle tier build an xml representation of the filesystem tree, pass that back to Flex using HTTPService, and assign the result (resultFormat="xml") to a mx:Tree control's dataProvider property.
Look at the docs to see what the tree wants by default and craft the xml accordingly. That way you won't have to worry about using labelFunction.
