Jesse,

Remember that is upon doing a "Clean", and there is still an error in your application somewhere, the resulting debug and app swf's are deleted and will not come back untill you find the error.

I have had a couple occasions that is bit me and I was scratching my head for hours. duhhh "Where is the swfs???!!!" :)
