Large scale development with Flex ( or any UI environment) is more of an art form at this point as the environment is too large and has to be integrated with existing infrastructure.
1. You need to define the way back-end integration will occur
2. What parts of the project are crucial for common look and feel and what are the common components
3. What are the customization requirements
4. Core team training and rotation schedule
The project will also have its stages through prototyping, development, testing and deployment, at which different configuration and build processes will be introduced. Try to get developers that are familiar with large-scale application  development in other environments - PowerBuilder or C++ to set the reasonabel schedule and architecture.
