I'm experiencing this issue as well.  Are you putting the call to 
removeWindow() in the click event of the TitleWindow?

eg:

<mx:TitleWindow closeButton="true" click="removeWindow()">

<mx:Script>

<![CDATA[

function removeWindow(){
doLater(popupWindow,"deletePopUp");
}
]]>
</mx:Script>
</mx:TitleWindow>
