To answer my own question, it is possible to set up fdb as an External
Tool in Eclipse:

1) Create a new External Tool
2) Location: C:\j2sdk1.4.2_12\bin\java.exe
Working Directory: C:\Program Files\Adobe\Flex Builder 2 Plug-in\Flex SDK 2\lib
Arguments: -jar fdb.jar

Of course, this is less convenient that just hitting the debug button,
so I'm still hoping to figure out my initial issue.
