I assume you have multiple object/embed tags/swfs for a good reason (You do, right? Do I understand correctly?  ), but if it happens to be a legacy situation, have you considered using the swfs as components in a single Flex app?

 

The scenario you describe does not require separate SWF instances at all, but describes a Flex application.
