Right click the project in the Navigator Panel, select properties. Select the 'Flex Compiler' section on the left side. Unselect the 'copy non-embedded files to bin directory' option.
Allthough it has been asked for during beta, there is no way to exlude a particular file or folder from being copied to the bin directory. So it's an 'all-or-nothing-at-all-thing'.
