Have a look at overriding the measure() of the Application Class. I think that Application is listening for any browser window size changes and then updating the width and height.
Your alternative, if you do not want to resize the actual browser window may be to create a container within mx:Applcation that you can then control. Otherwise you will have to look at resizing the actual browser window.
