I have also experienced a slow-down, as well as new instability when the same source code is opened in multiple projects. It seems to help if you close one of the projects you are working on.
In general, I have found the 2.0.1 IDE to be less stable than 2.0, and I am consdering switching back to 2.0, and just using the 2.0.1 framework code.
