You are right. When I said that you could re-install the flex builder it was to do excatlly that, because the Flex Builder installation will helps you on that directly and automatcly.

Figured this out with the help of support. In the <sdk>/bin folder where the command line compiler resides, there is a jvm.config file. Within this file you can specify the location of your JRE, which was correctly set for me, but not for others. The command line compiler uses this file when running.
